Well Mega-Evolution increase your stats monstrously.. So it's a very cool thing that Gyarados has it.

I don't really see a problem in Mega Evolution.. I mean they make it stronger so why not?

Well yeah, they make you stronger, but first of- they're OP as fck, and more importantly think of this:
Red walks through the fields wielding his epic pokemon team. Suddenly, X (the X hero) jumps and attack him with his 70 +- leveled pokemons.
X wins. Why? Only because in the earlier ME weren't made.
